You can try restarting the installation with the following command in an administrator command prompt:

waptpython waptservice\service.py install

Yes, I've just reproduced the problem.

We no longer have the issue with wapt-get.exe, but the PYTHONHOME environment variable is still causing problems.

I've opened an internal ticket to resolve this issue.
