If the entire process is necessary each time, you should address the underlying slowness issue you're experiencing (is it related to your network? the server? Nginx?).
Personally, for large packages, rather than editing via the console, given the package size, I would have preferred an SFTP transfer followed by decompressing the .wapt file with 7-Zip before opening the project file in PyScripter. It's true that this adds a bit of complexity, but in terms of transfer speed, it should be the fastest.
If your network is Gigabit, the whole process shouldn't take more than an hour.

We don't even know the name of the application that's causing you so much trouble.
If you're working with a design school and the application is between 5 and 6 GB, I suspect Adobe CS, and we've resolved that case, except we don't make the script available online because the guys at TIS need to make a living and Adobe's lawyers need to leave us alone, hence my suggestion of discreet and effective paid support.
Now, there's no problem with you using WAPT Community as a managed service provider; all the better if it saves you time and makes you more efficient than your competitors. WAPT will help you deploy all their other software, even if this one isn't your area of expertise.
