Could you try running this?:
c:\wapt\waptpython.exe c:\wapt\waptserver\winsetup.py -ldebug install_nginx -cc:\wapt\conf\waptserver.ini
then restart the server

Seen over the phone.
It's normal that the Waptagent doesn't exist on a new installation. The procedure is therefore the same as for a fresh install.
However, the server was reinstalled, and the old HTTPS certificate was lost (and not backed up).
We therefore regenerated a correct Waptagent. It will then need to be redeployed across the network via Group Policy.
